Remuxing preserves source quality exactly. Transcoding quality depends on the output codec and settings. At the low resolutions of 3GPP content, H.264 encoding produces excellent results at any reasonable CRF value. MKV as a container has no impact on quality — it is a wrapper, not a codec.
